** AWARDS ISSUED PRIOR TO JANUARY 20, 2025, WERE FUNDED UNDER PREVIOUS ADMINISTRATIONS AND MAY NOT REFLECT THE PRIORITIES AND POLICIES OF THE CURRENT ADMINISTRATION.** PLANT DISEASES ARE SIGNIFICANT THREATS TO AGRICULTURE. MONITORING IS A CRUCIAL STEP IN DISEASE PREVENTION AND REQUIRES AFFORDABLE, SENSITIVE, AND SPECIFIC DIAGNOSTIC TESTS. ESPECIALLY FOR EMERGING PATHOGENS, TESTS NEED TO BE DEVELOPED QUICKLY TO DETECT NOVEL VARIANTS, STRAINS, RACES, OR SPECIES. CRISPR-BASED DIAGNOSTIC TOOLS ARE ECONOMICAL, SCALABLE, LOW COST, AND CAPABLE OF BEING USED IN THE FIELD ISOTHERMALLY AND ASSESSED VIA LATERAL FLOW DEVICES. OUR SPECIFIC GOAL IS TO DEVELOP AN INTEGRATED COMPUTATIONAL AND MOLECULAR WORKFLOW FOR DEVELOPING RAPID CRISPR-BASED DIAGNOSTICS. SPECIFIC OBJECTIVES INCLUDE, AIM 1: EXPAND UPON AN EXISTING PYTHON ALGORITHM TO GENERALIZE USE OF WHOLE GENOME SEQUENCES FOR DESIGN OF CRISPR DIAGNOSTICSFOR MAJOR PLATFORMS; AIM 2: DEMONSTRATE PROOF-OF-CONCEPT BY USING TWO PATHOGEN GROUPS WITH VAST GENOMIC RESOURCES AND ECONOMIC IMPORTANCE; AND AIM 3: DEVELOP WEB-BASED RESOURCES AND PROTOCOLS AS WELL AS PRESENT AT WORKSHOPS. TWO WELL-STUDIED PATHOGEN GROUPS OF ECONOMIC IMPORTANCE AND WITH VAST GENOMIC RESOURCES WILL BE USED FOR PROOF-OF-CONCEPT. OUR GOALS ARE HIGHLY RELEVANT TO THE PROGRAM PRIORITIES 1. PROVIDING NOVEL MEANS OF DETECTION AND DIAGNOSTICS OF TRANSBOUNDARY, EMERGING, RE-EMERGING, OR INVASIVE DISEASES ASSOCIATED WITH PLANT PRODUCTION SYSTEMS; AND 2. PROVIDING NOVEL APPROACHES FACILITATING A RAPID RESPONSE TO, AND RECOVERY FROM, PESTS AND DISEASES THAT POSE LARGE-SCALE BIOSECURITY THREATS TO PLANT PRODUCTION, INCLUDING EXISTING AND IMMINENT THREATS TO U.S. AGRICULTURAL PRODUCTION AND FOOD SUPPLY SYSTEMS.
