THIS PROPOSAL ADDRESSES THE PRIORITY OF PROGRAM A1201 ANIMAL BREEDING AND FUNCTIONAL ANNOTATION OF GENOMES, SPECIFICALLY FOCUSING ON RESEARCH PRIORITIES ADVOCATEDBY RECENT PUBLICATION OFGENOME TO PHENOME: IMPROVING ANIMAL HEALTH, PRODUCTION, AND WELL-BEING: A NEW USDA BLUEPRINT FOR ANIMAL GENOME RESEARCH 2018 - 2027. WITH THE SUCCESSFUL IMPLEMENTATION OF GENOMICS SELECTION IN DAIRY INDUSTRY, THE U.S. DAIRY GENOMICS DATABASE HAS ACCUMULATED MILLIONS OF CATTLE WITH GENOTYPE AND ECONOMICALLY IMPORTANT PHENOTYPES. THE ONGOING EFFORT FROM THE RESEARCH TEAM AND THE ANIMAL GENOMICS COMMUNITY HAS GENERATED TONS OF FUNCTIONAL GENOMICS AND ANNOTATION DATA FOR CATTLE. INTEGRATION OF THESE GENOME, PHENOME, AND FUNCTIONAL GENOMICS DATA WILL PROVIDE AN UNPRECEDENTED OPPORTUNITY TO UNDERSTAND THE GENOME-PHENOME RELATIONSHIP AND TO IMPROVE GENOMIC SELECTION AND THEREFORE LIVESTOCK PRODUCTION. THE OVERALL GOAL OF THIS PROPOSAL IS TO ACCELERATE THE GENOMIC IMPROVEMENT OF ECONOMICALLY IMPORTANT TRAITSIN CATTLE, THROUGH INTEGRATION OF FUNCTIONAL GENOMICS AND ANNOTATION DATA, GENOME-WIDE ASSOCIATION STUDY AND GENOMIC SELECTION ANALYSES. SPECIFIC AIMS INCLUDE: 1) PROCESS, ASSEMBLE AND VALIDATE EXISTING FUNCTIONAL GENOMICS AND ANNOTATION DATA IN CATTLE; 2) IDENTIFY USEFUL FUNCTIONAL ANNOTATION INFORMATION USING US DAIRY GENOMICS AND PHENOMICS DATABASE; AND 3) INCORPORATE FUNCTIONAL GENOMICS AND ANNOTATION INFORMATION TO IMPROVE CATTLE GWAS AND GENOMIC SELECTION. THE EXCELLENT DATA RESOURCES, THE COMPLEMENTARY EXPERTISE IN FUNCTIONAL AND QUANTITATIVE GENOMICS, AND LONG-TIME TRACK RECORDS FROM THE RESEARCH TEAM SHOULD FAVOR A SUCCESSFUL EXECUTION OF THIS PROJECT. FINALLY, THIS PROPOSAL WILL DELIVER VALUABLE RESOURCES AND COMPUTING TOOLS FOR IMPROVED BREEDING OF LIVESTOCK BY INCORPORATING EXISTING FUNCTIONAL ANNOTATION DATA INTO GENOMICS RESEARCH AND APPLICATION.
