Abstract
NLP and Indexing: - Developed new PubMed Related and Relevance Articles software package to replace the NCBI TexTool currently being used. This will provide much easier and more timely updates to the data and easier integration into MTI. - Expanded automated indexing via the NLM Medical Text Indexer (MTI) from 404 journals in FY20 to approximately 1,486 journals (28% of all journals) accounting for 30% of all indexed articles in FY21 up from 10% in FY20. - Continued updates to the SPECIALIST Lexicon, SemMedDB, and MetaMap datasets in support of COVID-19. Clinical Image Processing: - Developed algorithms to diagnose possible glaucomatous patients from fundus images and phenotype data in the AREDS dataset. - Developed CNNs to categorize OCT images into four different classes (Normal, Drusen, Choroidal neovascularization (CNV), and Diabetic macular edema (DME)) using multi-class CNN classifiers. Standards: - Developed Math-toFHIRPath library that translates more readable math and logic expressions into a FHIRPath expression, so that people do not need to know the syntax of FHIRPath to generate simple FHIRPath expressions. - Developed HGVS Validator tool that allows users to validate HGVS (Human Genome Variation Society) expressions and to convert a given HGVS expression into NCBIs SPDI (Sequence Position Deletion Insertion) notation. - Started standardizing dbGaP observations to standard terminologies and integrating dbGaP data into LHC FHIR query tools (Research data finder) - Developed the LOINC validator tool, which is being tested on 9 billion records of mapped laboratory tests to LOINC from PCORnet Other: - Began work on developing a FISMA Moderate Cloud environment to allow for expanded clinical dataset usage. - Continue to move ACIB software tools into LHC CI/CD process and into the Cloud. - Re-annotation of the de-identified I2B2 2014 clinical dataset has now been completed and is available for internal use as well as use by the extramural community. - LHC Web Portal team has now completed moving all of the old LHC center website over to the new Web Portal along with many projects. This has also allowed us to move away from the Drupal software that was becoming hard to maintain. - Participated in development of a training dataset to classify Twitter posts related to the COVID-19 pandemic (added labels)in collaboration with NIH staff and the Montgomery County Community Emergency Response Team.
